In order to simplify and minimize the size of the board,  I have to remove the pmode switch from the board now. But I still want to reserve the function of pmode switch(boot selection and firmware download selection). Can any guy provide a method to tell me how to achieve this?

use resistors instead of switches. it takes up lesser space and you can configure according to your preferred boot method.

As mentioned above, you can make use of resistors for configuring your preferred boot option. Please find the following circuit for configuring FX3 for USB boot.

                                            

The pull up resistors used can be 10k.
