I have a PSoC5 Prototyping board and am using the RTC. When I disconnect the board from its power source the RTC looses it time setting; how do I get the RTC to maintain its time setting when powered down?

The RTC is pure software solution and cannot be maintained in stop or power down modes. You will need an external RTC chip

Is there some where to attach a coin type battery to keep the Prototyping board powered just for the sake of the RTC but not necessarily running the whole board?

No that RTC is part of the main software. An external RTC boards will have the coin cell battery attached to it.
