I'm looking for a replacement for CY8C4245PVI-482 (datasheet), ideally with the same footprint/package (28-SSOP).
Maybe the CY8C4246PVI-DS402 (datasheet)?

To add to your points, there will be no capsense support, no direct lcd drive and no adc in CY8C4246PVI-DS402.
I observe that [P3.0 to P3.3] and [P0.1 to P0.3] are used. Since the particular functions of those pins are not revealed, you need to check if CY8C4246PVI-DS402 supports those functionalities.
[by considering all the alternative functions for the pins used in CY8C4245PVI-482, it seems possible to accommodate them in CY8C4246PVI-DS402]

I observe that [P3.0 to P3.3] and [P0.1 to P0.3] are used.
P3.0 to P3.3 either uses GPIO or PWM. These pins seem like they would work. Although, I would guess P0.1 to P0.3 (red-green-blue-white light LEDs), which can be run off a DMX controller, has to have analog functionality.

P3.0 to P3.3 either uses GPIO or PWM. >> Yes, there are resources available for PWM in CY8C4246PVI-DS402.
You can use analog pins for the analog functionalities. Below are the analog pins available for CY8C4246PVI-DS402.

Be aware that P3.2 and P3.3 are also used for programming the device thru SWD signals.
