I want to use the S6E1C32B0AGP20000 MCU in my project. I came across documentations that showed that it can be programmed using USB and RS232 protocols. Is debugging possible when programming using these protocols?

No,  debugging needs to be via JTAT or SWD protocols, the following article might be helpful for you for this regard.
