Hello,
I would like to know if an hardware mechanism exists to deactivate irreversibly an unused interface (such as CAN if only FlexRay is used on a TC334 device)?

There is a one-way trip that will fuse the CAN and FlexRay communication clocks - see 6.5.4.4.2 Destructive Debug Entry in the User Manual.
Otherwise, no, there is nothing irreversible. You can control whether a peripheral is turned on via the CLC register, but that is cleared on every System Reset, or Cold and Warm Power-On Resets.
